The Faculty of Medicine includes both the pre-clinical institutes on the Kiel University campus and numerous institutes of clinical theory and departments that are located on the Kiel Campus of the University Medical Center Schleswig-Holstein (Universitätsklinikum Schleswig-Holstein, UKSH).

Kiel University's Faculty of Medicine uses the facilities of the UKSH to perform its research and teaching activities. In its capacity as a  university medical center, the UKSH assumes responsibility for the clinical education of medical and dentistry students. In addition, the USKH is responsible for health care that facilitates research and teaching  and other duties assigned to it as part of the public health system.

Furthermore, the Faculty of Medicine maintains Core Research Facilities such as the Zentrum für Klinische Studien (Centre for Clinical Studies) and the Molecular Imaging North Competence Center. The Faculty is also involved in other centres and facilities such as the Center for Molecular Biosciences (Zentrum für Molekulare Biowissenschaften, ZMB).

The Medizin- und Pharmaziehistorische Sammlung (Medicine and Pharmacy -  Historical Collection) also belongs to the Faculty of Medicine and is allocated to the pre-clinical institutes.
